Here's how I "do" notches.

I cut all the notches out of the pattern pieces. When I cut out the garment, I cut straight across on the fabric's cutting line.

The picture shows that I use the pattern piece's notch cut-out to place a dot on the fabric with a contrasting-color marker. The picture gets a little bigger when you click on it.

The picture shows "Liquid Gold" (which I "stole" fair and square from my DH) on dark blue denim. Most of the time I use Sanford Sharpie Ultra fine point, which I get in multi-color packs at an office supply store. Don't forget to lift the top layer of fabric to put a dot on the lower layer of fabric, too.
