What do you do after you straighten or redraw a crooked side seam by using a carpenter's string? I am confused about this and how it affects the straight of grain on the pants legs.

All that comes up for me is a back view (which looks pretty good to me). There are no other pics.

The side seam isn't on grain, the center line of the pants is the grainline. What the plumb line tells you whether your side seam is pulling to the back or front.
One way to use it is to put the top at the side seam or where you want it to divide your body. Mark. At the hem have someone mark where the line falls. A chalk line would work really well since this is a muslin. What you added to the bottom of the back or front would be subtracted from the inseam.
However, this doesn't tell you why your side seam is not falling plumb and you need to solve that first and for that I'd need to see a good set of photos. Back, front and side view with shoes on and if the pants are very long, pinned up to hem length. Stand straight, no fancy posing or hipsprung postures.
