I have trained myself to deposit the tools I use most frequently in a small box to the right of my sewing machine. This plastic box is about 5x7" and 2.5" tall. Probably paid less than $1.00 for it a long time ago. The sides are vertical strips of plastic and are just right for my seam ripper when I press it between the strips. I hot-glued a piece of Rubbermaid shelf liner to damp the noise of tools entering the basket.

It only took a few days to reach the point where I return tools to the box rather than set something down in any empty spot. I am amazed at how much time I have saved... no longer searching for these little articles.

Here's what I keep in the box:
rotary cutter
spare bobbin
any machine foot that has been temporarily removed
Hera marker
6" acrylic ruler.
no, NOT my pin cushion and snips. The pin cushion is on my wrist and the snips are on a ribbon around my neck.

It only took a few days to reach the point where I always return tools to the box rather than set something down in any empty spot. Really a time-saver.

I keep mine in a candy tin (large Whitmans). All I have to do is close it up, put a band around it to take to classes. Dual duty!

Late to the game, but I use a candy tin too!! A box of Mrs.Fields chocolates came in a large rectangular tin. Love it! I keep the tools I use most for a project in a small plastic basket next to my machine and the bigger tin next to that filled with stuff I use but not constantly. Works for me. Most importantly, I don't lose anything! ;-)
