I am making Style Arc Barb pants and intend making the final pants out of bengaline. However, I am using muslin fabric for the toile and if I get a good fit with the muslin does this mean the final stretch woven pair will be too big?

In my experience, yes, pants fit definitely changes according to the amount of stretch in the fabric. This pattern you are using looks to be designed for stretch fabric, so a muslin made of non-stretch fabric will not serve you well. For checking fit, it’s best to use a fabric with the amount of stretch recommended by the pattern.
