I've sewn a few invisible zippers but now am designing a skirt with a lining and am not sure how to proceed.
I would appreciate any help on sewing an invisible zipper into a skirt with a lining.

I would keep the lining separate from the zipper and install the zipper in the fashion fabric the usual way.

I might whip stitch the lining to the zipper tape afterwards so the lining won't get caught in the zipper.

I use a combination of the Threads article linked above, and this tutorial from cabinbaby's blog. I don't cut off the SAs like she does, but otherwise do it as she describes.

ETA: If your skirt has a waistband instead of a waist facing it's easier. You sew the zipper into the skirt like you normally would, then sew the lining to the zipper. It's hard to describe how, but I'll try... I fold the SAs along the seamline and press so that I have that fold line as a guide (not necessary but it helps me). If you lay your lining onto the skirt with wrong sides together and the fold line you pressed lined up near the zipper teeth, you'll kind of see how it works and how to line it up. You fold out the SAs where the zipper is stitched on, and match the raw edges of the two fabrics (lining and main skirt) with right sides (of the SAs) together. The pressed fold line will line up with the zipper teeth. Sew together about 1/8" away from the zipper teeth (you are sewing in the SAs; don't sew too close to the zipper or it will be too crowded by fabric to move easily). Repeat for the other side (duh). Once you have the lining sewn to the zipper, finish sewing the rest of the seam below the zipper, then sew on the waistband as you would without a lining.

I've also heard of people who just leave the lining free hanging from the waistband or waist facing, and don't bother with sewing it to the invisible zip - saves a step and makes it easier to iron.
